i liked davey jones in pirates of the caribbean 2 and 3. definitely khan in star trek2.

I only know that scene because it was in the commercial. When I went to see it at the movies, the fire alarm went off during the previews and they closed off the theater and I never tried to go back to see that movie lol

In my opinion some of the most underrated villains are these:
Clarence Boddicker (Robocop). Remember what he did to Murphy in the beginning, that's one of the most disturbing scenes I've ever seen in a movie.

Annie Wilkes (Misery). The OP mentioned it

El Indio (For a few dollars more)

I never counted Darth Vader as a true villain cuz he turns good in the end.

I almost want to cry for forgetting Kurtz. I first read Heart of Darkness before I saw Apocalypse Now, and I think both visions of Kurtz led to some sort of transcendence of the character.
